So I recently built a sweet new rig, other than my sound card, which is an old Audigy 2. I figured it does what it needs to. (Soundmax onboard sound is bad, so not an option!) Recently I gathered a host of old speakers and put together a 5.1 setup. I have 2.1 Logitech Z-5300 and then a separate center channel and rear speakers. I understand that the subwoofer channel runs thru the center. Does anyone know if there is a way to change this, given my sub and L and R speakers are one unit? Would a new soundcard make a big difference? I looked thru previous posts, but couldn't find anything to answer my questions. Thanks in advance.

The discrete subwoofer channel runs through the center/sub channel.

You aren't gonna need that discrete channel unless you are decoding some sort of encoded subwoofer source, like Dolby Digital or DTS.

The sub runs just fine on its own, sub-sat subwoofers are always active because they play (in this case) all frequencies of the satellites below 120hz.
