I have a E6600 on stock with a Zalman CNPS9500 cooler using the provided thermal paste.

Do these temps seem high to you?

Stock on a cool day (23-24C) and a warm day (27-29):
Idle - 37-39/39-42
Average of full load from prime95, orthos, foldign@home, cpu burn - 50-55

With EIST enable (throttled back to 1.6ghz)
Idle 32-35/35-38

With TAT running, temps rocket up to about 56-63C with the cooler running on full speed.

Any suggestions? I thought the Zalman would have worked better than that, unless the factory past was crap/it wasnt installed properly?

I was thinking of overclocking, but these high temps are holding me back.

I dunno. I'd almost place more trust in the BIOS temps. There really isn't any way to make absolutely sure without an expensive temp sensor probe, though. As for AS5 vs. Cer. I'd go with the 5. I've had nothing but great experiences with it. Make sure you give it a few days to cure, though.
