Idle Temps show as:

Idle/100% Load
48C/75C - Nvidia Monitor
40C/70C+ - Core Temp Beta .94
48C/70C+ - Speedfan 4.31
56C/80C+ - Intel thermal Analysis Tool (same for each core)

Nvidia Monitor lists my System Temp at 27C.

I have the E6400 clocked to 2800mhz right now running 1.3250V on stock cooling in an Antec 900 case (decent airflow I would think). I originally installed a Scythe Ninja CPU cooler, but it was kind of wobbly and I think I put too much thermal grease on. Wiped it off by dabbing/wiping gently with a paper towel and installed the stock cooler.

Any suggestions on how to not cook my machine?

It depends on your CPU stepping, but those temps look quite high for the speed and voltage that you have it on. Try pushing your sink down on the CPU and twist gently left and right, then align it straight. The purpose is to spread the paste evenly and fill any air bubbles. Double check that the sink is forced on the CPU, that means that there is enough pressure to keep it down. If it feels loose, reinstall with the back plate until it feels firm.

Thats probably my problem then. The stock cooler is firmly in place, but there may be air bubbles from the grease previosuly on it.

I'll try it out and post results.

What is the suggested cleaner to remove all of the grease and start over?

Arctic Cleaner, although i never used it, use a few napkins and you are good to go. Try not to make a mess. hehe

Use the general directions: Apply a very thin film, and spread evenly. Remember, too little and its no good, too much and its no good either, because the extra paste trapped between the CPU and HS will work as extra thermal resistance layer.

I've taken the liberty of reformatting your info:

E6400
2.8 Ghz
1.3250 Vcore
Stock cooler
Antec 900 case - decent airflow

Idle/Load 100%

48C/70C+ - Speedfan 4.31 (Tcase)
48C/75C - Nvidia Monitor (Tcase)

40C/70C+ - Core Temp Beta .94 (Tjunction)
56C/80C+ - TAT (Tjunction)

There may be 3 simultaneous problems.

(1) High delta values typical of concave CPU Integrated Heat Spreader.

(2) Tcase values offset by +15c.

(3) TAT values offset by +15c.

Recommendations:

(1) Remove cooler and check CPU for flatness. Lapping may be required.

(2) Disregard Nvidia Monitor - corrected values out of spec against Core Temp.

(3) Disregard TAT values - use Core Temp values.

(4) Re-test and provide exact values including ambient.

Corrected temps:

Idle/Load 100%

33C/55C+ - Speedfan 4.31 (Tcase)
40C/70C+ - Core Temp Beta .94 (Tjunction)

Hope this helps.
