GA-965P-S3 which SATA port do you use

I've using two SATA hard drives and a SATA optical drive--all plugged into the Intel ports. The block diagram seemed to hint that the Gigabyte ports might be hooked up one level farther away--so just possibly there might be a latency advantage this way. But it works fine, so I've not fussed with it.

which one would give me better performance? or is the performance so negligible that it doesnt matter anyway?

one more question..anyone noticed that when you turn on the system, there is a second or so delay before it actually boots up?

Check www.hardocp.com 's review of this mobo. They compared using the SATA connection via Gigabytes SATA header versus the intel header. The Intel headers were marginally faster. Just google ' gigabyte ds3 hardocp ' to find it.
