Windows 2000 Upgrade from windows 98

My machine was infected with spyware that was generating
an explorer.exe error as soon as window 98 was loading.
This error was also occurring in safe mode. Because of
this I upgraded to windows 2000. After upgrading, I was
still receiving the same error. I repeated the windows
2000 installation however i selected the 'clean install
option'. This solved the explorer.exe problem and allowed
me to copy all my folder to my new 'my documents' folder.

I still believe that i have Windows 98 and the upgraded
windows 2000 operating system on my hard disk. Prior to
windows loading i am presented with 3 options.

1) Windows 2000 Professional - this one works properly
when selected

2) Windows 2000 Professional - this one generates the same
error that i was receiving when loading windows 98

3) MS DOS Prompt - When selecting this one the machine
responds :
Starting Windows 98
You are using automatically generated configuration files.
Your original configuration files have been renamed
config.upg and
autoexec.upg and are located in c:\MSDOS7 directory

The following is a copy of my boot.ini file:

[operating systems]

I would like to free up some hard drive space and delete
the un-nessesary operating system. What directories can i
safely remove from my computer (ie my c:\windows, etc.) If
i cannot safely delete any, is there any way i can remove
the defunct Windows 2000 operating system and clear up
hard disk space?

The cleanest solution is to start a new install. To do a clean install,
either boot the Windows 2000 install CD-Rom or setup disks. The set of four
install disks can be created from your Windows 2000 CD-Rom; change to the
\bootdisk directory on the CD-Rom and execute makeboot.exe (from dos) or
makebt32.exe (from 32 bit) and follow the prompts.

When you get to the point, delete the existing NTFS and or other partitions
found. After you delete the partition(s) abort the install, then again
restart the pc booting the CD-Rom or setup disks to avoid unexpected drive
letter assignments with your new install.
