I want to keep my os ( windows 2000 pro ) and install it on my new system:

Intel® Core™2 Duo Desktop Processor E6400.
P5L-VM 1394

Should I let Hyper-Threading enable during the install or should I desactivate it in the bios first ? Windows 2000 is not suppose to support it but after reading few topic on the forum I am not sure if it is really the case.

How Win2000 pro will perform compare to XP pro sp2 with this system?

It is best to disable Hyper-threading in Windows 2000. You will have software loading problems if you enable it. At least that is my experience.
If you want to use Hyper-threading XP is the way to go and you will feel a performance increase using Hyper-threading.

2000 does support HT, i don't know how well

in your case, hyperthreading technology is no longer available after the p4 product lines, core2duo does not use HT, so enabling it or not in the bios will not make a difference as you will only see 2 logical processes where you would normally see 4
