I have 2 exact fans with a speed of 1200rpm. 1 is connected to the auxillary 3-pin fan header on the mobo and the other is connected to the 4-pin cpu fan header. The problem is the fan connected to the cpu fan header is running at 1300/1400rpm while the other fan connected to the aux fan header is running normally at 1200rpm.

Will the fan running at 1300/1400rpm experience any problem since it's running at a higher speed than it should?

What are you using to cool your CPU? If these 2 fans are case fans, either use another 3 pin header, or get a splitter to allow both to use the same 3 pin header.

1 of the fans connected to the 4-pin CPU header is the cpu cooler fan. The other is a case fan. I want to know whether will it eperience any problem running at a higher speed?

What is CPU temp? If you set automatic fan control, fan will run slower when CPU cool. Depends what motherboaed, CPU. 4 pin connectors are backward compatible.
