In regards to the scratches, I don't know what your table is made of but usually you'd probably just have to have it sanded down and refinished.
To prevent future scratches... how about getting some heavy duty felt pads and sticking them to the bottom of your case? You can probably pick some up at your local Menards or something.
Some rubber pads would be nice if you need to prevent it from easily sliding, otherwise... this is a cheap and easy fix.
