I've recently installed ubuntu. And some time later AVG discovered that partition table and boot sector has been changed. ( But I'm not sure when that communicate appear. After or before ubuntu installation) Can it be related with installing new OS ( I've used Gparted and partissionmagic for making new partitions). My question is
-can just try to fix mbr from rescue console without being worry about my data?
I put lot of effort configuring Ubuntu and I don't wan to lose it, but I still keep most of data on NTFS partitions

It's normal for an OS to write over MBR. MBR points to the OS. The OS loads itself. As long as Grub/linload lets you boot between the OSes, you have nothing to worry about.
