The Chinese made what is for now the most powerful supercomputer and it uses Linux for it's operating system.

Given that almost every computer in the TOP500 runs Linux (I think only a handful run Windows HPC) or some derivative of UNIX, this is rather unsurprising. :)

If "custom" means "less gimped than the desktop kernel" then yes, they do. HPC Server (apparently) scales better when core count is in the thousands. It has a bunch of tools included that suit cluster computing as well, which are obviously not needed on desktops or most servers.
