First replace the motherboard. Then hook everything back up and power on. If it has trouble booting off of your old HD, then insert your OS disc and restart. Make sure the optical drive is listed as your first boot device in the BIOS. Then repair your current windows install.
You shouldn't have to transfer anything to a new HD just to change the motherboard.
