Rootkit problem

I consider myself a somewhat knowledgeable guy. This is kicking me in the you-know-what.

Background: A friend hands me a computer to disinfect. Usually, no problem. This time, a problem.

Now: After running MalwareBytes AntiMalware, Spybot S&D, rebooting and doing all updates, which included upgrade to xp3 home, there is a serious slowdown. I guess I should've said what the OS is first, but.....

MalwareBytes removed 177 infections. Spybot, none.

My problem is that something seems to have infected CHKDSK.exe. If it infected that, it's a rootkit.

HJT shows nothing out of the ordinary. ComboFix shows nothing. I've checked the memory as best I can. The disc appears OK.

This is in regular, not safe mode.
I've disabled everything that I know isn't right in regedit and this problem still hangs around. Any help would be greatly appreciated.

go to processlibrary.com, download the processes scanner, run it and then it displays a list of all your processes and everything about them including what they do, and if they are harmful to your computer

-As a side note: If malware bytes removed 177infections that computer has some serious problems and whoever was using it must be doing very weird things on it, i couldn't get so much infections even if i tried...
