Icons, start and task manager missing

I started my computer and found the start up, and icons missing. I accessed task manager and went to IE, downloaded and ran a spyware program. When I shut down and booted back up, I now cannot access the task manager, and icons, start etc are still missing. When trying safe mode, I get the same, just the Compaq logo and nothing else. I can hear the computer booting. Help. Janet
