System Temperatures?

Wierd one this.

When I first built my PC, everything was stock - Intel HSF (on e6600) and no case fans.

I had CPU temperatures of 33-40 degrees depending on CPU stress.
System temperatures (as reported by MSI 965 Platinum mobo) were between 30-38 degrees.

I then added an 8cm exhaust fan and got the system temps down to 30-36 degrees.
But when I added an Arctic Cooling freezer 7 pro HSF, the CPU temps fell to 29-37, but the system temps leapt to 38-44 degrees. Changing the exhaust fan to a 12cm and putting the 8cm fan on the side has made little difference.

Could it be that the mobo temp sensor is just behind the CPU socket? I notice that the freezer 7 pro directs some air down ("onto the voltage regulators" according to arctic coolings advertising!), and wondered if the sensor is therefore picking up the hot air coming off the HSF.

Should I even worry about the system temps if the CPU is sitting in the mid 30's?

NB - ambient temps around 25 degrees, GPU 49 at low strain and 70 degrees while gaming.

System temps will go up with that cooler because it does not blow down across the mobo like the stock cooler. Your temps are OK.
