when you say firmware do you mean a metal tab on your i/o shield blocking one of your mb rear connectors? if so you can remove the tab. most mb companys use the same io shield for same family motherboards of different price ranges with differing out puts

If it's the firewire port and if it is blocked by part of the I/O shield sheetmetal, and you need to use the firewire port. Then yes, by all means go ahead and do what you need to do to get access to the firewire port.

I would certainly bend/cut what metal you don't need or that is in the way. Happens to a lot of shields, specially with the Ethernet port.
