P35-DQ6 + 8800GTX

for the PCI express slots there are two, my 8800GTX fits firmly in the one with a latch (not the push-pin), is there a difference in performance between these two PCI express slots??

I have the same parts and as I understand it, the second slot is only PCIe x4 whereas the first slot is PCIe x16. So there is definitely a difference in performance.
