Using HD Tune. My 120GB HDD is only having a transfer rate of 3.5MB/sec max/min. And my 60GB HDD is getting about 32.7MB/sec max/min ... What could be causing this huge difference?

are these IDE or sata drives?
If they are IDE are they set correctly - master, slave so on?

What transfer mode are they in, DMA or PIO? Use speedfan to see if the drives are showing any SMART errors.
