Will running a 8800 GT on a mobo with PCI-E x16 be a bottleneck or would it still be my standard core 2 duo e6600 with 2gb RAM.

why would it bottleneck? i can understand if your using a P4 chip but your using a Core2 chip. shouldnt be a bottleneck.

Even with a PCI-E ver 1 x8 slot the 8800GT will not be throttled in any way.
Without knowing things like video resolution, operating system, games & programs, etc it's not possible to estimate what, if any, might be holding your system back from higher performance.
My guess is that the components you listed should be pretty well balanced.

When they say "Compliant with PCIe 2.0" they are talking mainly about features with the 8800GT. They are basicaly marking the begining of support for PCIe 2.0. In the very recent past, we have just begun to stress PCie x8 bandwidth with videocards - so you could imagine x16 is a walk in the park. Your fine.
