I just installed an OCZ Vendetta, running 3.3 GHz, temps idle 35/35, but MB is massive 41-48 is that normal?

I thought I put too much MX-2 on, so I cleaned it up a few times. Would putting up too much thermal paste do that? I cleaned it pretty good, CPU temps are just amazing but my MB Temp keeps going up and up and up!

I did change 3 of my fans, each fan was about 110 CFM, replaced it with a 92 CFM fan/18 dba. My side fan that provides MB cooling was also changed from 81 CFM, to 40 would that inpact why my MB is so high? It's usually around 35...

Yes, case cooling can impact MB temps drastically. However, I wouldn't be concerned about your temps as mobo rarely go out of service and honestly I don't consider 48c to be very hot.

Some info on the mobo itself would be more valuable for giving advice than what CPU cooler you are using.

When I took out my side case fan, my mobo temps went from 37C to 43C.
