I'm kicking around building my own case, probably out of wood, for an upcoming build.

as it'll be completly up to me were everything goes, I't thinking of non-standard Mobo orientation.

I know flat on the bottom is best for convection, and probably best for heatpipes, but I worry about other things.

It would seem if I put it on the top, that would be best for dust collection and make the system more resistant to leak damage if I go with water.

The downsides I see are less efficient kill heatpipe cooling making the cappilay action work against gravity, and airbubbles in the waterblocks.

any thing anybody else see?
any idea how much heat-pipe cooling will be hurt?

The heat-pipe cooling should be OK, as the heat pipes use capillary action. However, mounting the MB upside-down is a bad idea, as hot air will rise toward the MB/components rather than rising *away* as for vertical or right-side-up mounting.
