molex to 3 pin

I have the Zalman ZM MFC 1 fan controller, http://www.newegg.com/Product/Product.asp?Item=N82E16813999251 .
I also have the Antec 900 case. All of the case fans have molex connectors. Can they be connected to a 3 pin connector and then connected to the fan controller?

Yes, they can. I've got a similar setup and it works just fine.

I have 2 out of my 3 case fans on 3-pin, but how does it actually make any difference?

The fan controller has 3 pin connectors, just like your motherboard has 3 pin connectors, to moniotor speeds through your bios or speed fan. the fans included in the Antec 900 are molex connectors, which are h/u directly to the power supply which makes montoring of the fan speeds quite difficult. The fans do have a 3 speed controller attached directly to the wires on the fans. I don't want to have to open my case every time I want to adjust the fan speeds.
