It shouldn't effect it too much depending on your AV. If it's Norton, then it could definitely impact performance (I hope it's not Norton). Spysweeper is a pretty heavy program too. I'd just run it again and see what you get, it's not that hard.
Yes all things will affect performance, to get a much higher score turn off all other apps except security stuff but put them to minimal and also on the nvidia control center put define and put the slider to performance for a decent boost in FPS.
Just to elabourate on what hatman is saying about your CPU "Bottlenecking" you in case you wasnt aware 3dmark is very CPU intensive it was highlighted on the forum a while ago, people were getting poor scores after upgrading their GPU and the way 3dmark 06 works was why.

AMD cpu subtract 1000-1500 points (if not more) from a comparable system score with an Intel cpu.
Its not just down to the CPU score but a better CPU to a certain point also increases your sm2 and sm3 scores. The point where a better CPU stops increasing those scores is when the bottleneck is lifted for example.
I get 11150 with my 8800GT OC'd to 650/950(1900)
Comparing my system with others would suggest that I could get higher if I ditched Vista in place of XP but hey... Crysis with everything high (except water at medium) and several at very high and it runs fine!!
