All the components work out of the box (case), with the motherboard on the tray it mounts on, but when I slide the motherboard tray into the case (LanBox) and connect leds it will not stay on. Turns on for a split second, then shuts down immediately. No beep. If I slide out the motherboard tray, leave the motherboard attached to the tray and hook everything up out of the case, it runs fine!?!?

My guess is that some thing is loose or there is a short circuit. Make sure that nothing unusual is touching the motherboard, etc.

Thermaltake support said..."Check to make sure that any raised part of the tray is covered with the mylar plastics so the tray doesnt contact the back of motherboard."... Well I'm trying to determine where the mylar is, or was. Maybe I should find an antistatic bag from a motherboard to cut to fit and cover the bottom of the tray.

Did you check the main power button connector?? Mine came with a 3 pin connector with the middle pin being blank. This did not work with my motherboard, I had to mod the pin to a two pin design (actually 2 single pins from an old case) to make it work. try that and see what happens then.
