My freezer 7 and the motherboard heatsink barely touch each other. Is this an issue I need to fix?

Mine's the exact same way - I don't know if there's anything to do about it, but I was wondering myself this is bad

Wouldn't worry too much about it if only the heat sinks touch each other.  Portal I'd prolly do a better job with them power cables in the case, use some wire ties.

Dremmel or hand file the processor heatsink.

What are your cpu temps?
 
Use the bios to tell you or TAT if you boot into windows...
 
Remove the cooler and see what kind of "smear" the thermal paste leaves on the cpu. If it is a good consistent film, you are good to go. If the cpu is still shiny, look out!  Make sure you turned the pins after inserting them through the MB, this locks them in place.
