I'm using a Wester Digital 600GB Hard drive, and it randomly decided to "Drop off the face of the planet"(Windows stops seeing it) for no reason. I think it might be set as a Slave, I'm not really sure I didn't install it. When I restart it shows back up, and i can access it fully without problems, till it drops off the planet again

It could be something as simple as the cable or a bit more serious like the board's IDE controller. You should start with the simple and cheap solution and get a new IDE cable. You could try it on the master position on the cable.
