The ports on the motherboard don't fit up against the I/O panel.

I've installed the standoffs in the right spot and screwed in the motherboard, but the ports don't fit right up against the I/O panel like they do on my other computer, and some of the USB ports are a little bit below the opening, which means it takes a little strength to plug something into it. (There is considerable resistance, and I don't want to damage the plug or the port.) There are other USB ports, but this probably shouldn't be happening. What did I do wrong? Will this just correct itself in time as the metal and everything shifts and adjusts? Thanks.
