I am currently using an ECS P965T-A and 7600 GT for graphics. I'd like to upgrade to a 9600GT or 8800GT. Will either of these 2.0 cards work with my motherboard? I can't seem to figure this out.

Yes, pcie2.0 is backward compatible.

Ok that's nice, but do I lose performance by not having a pci-e2.0 motherboard? If it means losing many fps, I'm quite willing to upgrade.

Current graphics card isn't enough to bottleneck old pcie1.1 bus yet. So no, you will not lose performance. At least not with current graphics card.
