check that the PCI-e 16x slot is working at the correct speed, it might have dropped to a 4x or even 1x with the bios update...

Did you install all of the motherboard drivers? I've dealt with VIA and AMD in the past, and the 4 in 1 drivers sometimes fail to install all of the drivers. thats my only gripe about VIA chipsets, of course they could have fixed it.
