I have been doing some reading on the Internet about the capabilities of Nvidia NTune, but not finding much about people that have actually used it. I am running 32-bit Windows XP with a XFX 680i LT motherboard, Intel Q6600 processor, BFG 8800GTX OC video card and 4 GB Corsair XMS2 PC6400 800 MHz RAM.

Can I use the automatic mode on NTune to overclock my system? Will it hurt anything if I run the automatic mode? Will it maximize everything or can you go higher manually than where the NTune takes it?

never ran that but i can tell you it let me move the fsb just fine, bios is always the best way to go.
