They seem slow now, is that the problem? Try defragging, while your at it, update your bios and drivers, and update ur OS. then defrag after all that too.

Check the jumpers on your motherboard to make sure your getting adequate bandwith or if there is another setting for the drives.

brand new os install

Check the jmpers on your Hard drives. Seagate comes with the jumper installed. limits to 1.5Gb/s

did you run some test using software like hd tune or hd tach to see what the actaul speed is? and what brand/model are your hard drives?

kk - that won't affect the speed of the drive, as even 1.5Gb/s is faster than the drive's max sustained throughput.

what OS is it ?

recently I had a problem similar to you.
the solution was to see how the computer refers to the HD .
try switching so the Sata will bahave as IDE , and see if it solve something,
Vista has some problems with Sata HD.

OK so there are two ways of us helping you.

First is quick, cheap and you will NOT go insane. Second one takes time, costs lots of money and may or may not work.

First option:

Go to your local highway or freeway and throw yourself at a car doing a decent speed.

Second option:

Get a therapist, I'd prefer the first option.
