Windows Vista says that it was not an original copy, but I had bought a computer from Acer that did not have the message when it first came, it popped up today, 2 years later. Has my computer been hacked? What should I do?

I would think you have been compromised in some way. Run your Anti virus scan, also try Malwarebytes scanner, and search & run other scanners. Do not rely on a clean scan from a single source and think you have not been infected.
