I have not built a system yet but will be soon and out of curiousity i am wondering this.
does the headphone jack on the front of a desktop tower tie into the motherboard in a way that is directly into the integrated soundcard, or will an upgraded soundcard take over the output for them?
If you disable onboard sound as you should with a sound card present, you will need to use the sound card's mic port.
Some sound cards come with front panel bays.

I believe that if you have onboard sound the front audio plugs into the motherboard. If you get a sound card then I believe it plugs into there. I'm pretty sure but if someone could second it or change it that would be great.
The headphone jack is usually tied to the motherboard. On some newer sound cards there is a connection for the case ports, which makes it much more convenient.
