My new gigabyte motherboard has 4 sata ports using the p55 chipset, and 2 using the gigabyte.

which would you recommend i use to install my 2 hds and create a raid for my operating system?

I would use the regular SATA ports, rather than the proprietary ports.

Any way you look at it, use the Intel ports.
