I have searched the forum and found some good products but my question is whether almost all fan controllers include a molex to 3 pin adaptor for all of my case fans?

Usually the molex to 3-pin adaptor comes with the fan not the fan controller. My enermax and the Ultra contollers I have used did not include any. This was one of the reasons I replaced my stock case fans, wanted 3 pin connectors rather than molex and didnt want to have to worry about adaptors hanging in the case.

my zalman controller holds 6 3pin fans, and the controller itself is powered by a 4pin molex

controllers degrade the overall speed of your fans, sooo... =[
