Is there anything wrong with running two seperate, 4 worker threaded instances of Prime95 on a quad-core CPU? I downloaded Prime95 25.9 into two different directories on the my hard drive and am running one instance on large ffts and another on small ffts. Will that properly test both? My cpu usage is remaining at a constant 100%.

Well, that'll roughly result in half of a small fft test and half of a large fft test happening at the same time, which means you will end up testing NEITHER fully. 1+1 = 0 in this case.
