So.. a couple of weeks ago I had to change my motherboard due to some error/failure of said motherboard.

Anyways I got the new mobo installed and it works... sorta.
Ever since the mobo change my HDDs acting a bit odd.. when i watch a movie on my computer (not from the dvd-drive) at some point the movie will lag a few seconds, while the player keeps moving forward in the movie, and then I can hear the HDD spin up (aka loading) and then it jumps to the point in the movie where the player has gotten to.
It's not only movie files, it has also happened while i was listening to music, and also sometimes using "normal" applications.

My Rig:
Mobo: Gigabyte EP45-UD3LR
CPU: Intel(R) Core(TM)2 CPU 6600 @ 2.40GHz
GPU: ATI Radeon HD 4870
RAM: 2x CM2X1024-6400C4 (4gb in total)
HDD:
- SAMSUNG HD103AJ ATA Device
- Has 3 partitions including C:\

- SAMSUNG HD501LJ ATA Device
- Maxtor 6l160P0 ATA Device (pretty old)

The problem is the same on all 3 HDD and all partitions

I really hope someone can help me, because it's quite annoying and quite frankly I have absolutely no idea whats going on.

Check power settings and make sure they are not set to shutdown too early.
Also check your DMA setting on the drives and maker sure they are not in PIO mode.

They are in DMA mode at least according to HDTun. How do I check the power settings?

Power settings for the computer. You can set the computer to power down the drives after so many minutes/hours/never. Its under control panel.

Hmm they are all on "never", so that's probably not it :(

Did you replace the bad motherboard with an exact same model motherboard or a different one?
Have you installed all the drivers for the new motherboard, if different? I would still uninstall the old ones and install the newest ones even if the boards are the same model.

I did a complete wipe of the windows partition, when i installed the new motherboard, and I'm pretty sure I also installed all the newest drivers.

Oh and my old mother board was a Asus p5B deluxe.

open up task manager and see if anything is using the cpu alot when the problem happens.
Right now I am at a loss. Usually choppy video is either due to pio mode, driver, or something hogging the cpu.
