I already have 2- 1gb memory chips (DDR3) and was going to purchase an additional 2 - 2gb chips. (for a total of 6gb). should I just match slot colors with chip size? ie.., slots 1 & 3 for the 2gb chips, and slots 2 & 4 for the 1gb chips, or should I do 1 & 2, and 3 & 4? Is there anything I should be aware of (other than switching to Vista 64)?

Correct, you want to match the slots up to each pair of RAM. Be aware though, some mobo's hate 4 dimms of RAM...

I doubt you'll have any problems at an FSB of 400 but if you were to go higher than channel skew control would be required.

Does anyone have experience with the Maximus Extreme boards and 4 dimms? I will be running at 400 FSB.

You'll be fine populating 4 dimms as long as you pick the other pair sensibly.
