My case have 3 6W fans + 2 120mm fans and I am looking for a digital (i.e. temperature controlled) 4 channels fan controller that ideally supports PWM fans. I am not running Windows on this computer so I cannot use software-based controllers. Does such a controller exist?

Hmm... I don't know of any software like SpeedFan for Linux. HOWEVER, you should be able to set up PWM control via your BIOS.

The Scythe controllers do not support PWM and are barely powerful enough (12W/channel). The Zalman one does support PWM (1 channel only) but is not powerful enough (8.4W only)...
