3Gb/s with raid

Do you need to setup 2 hard drives any different with raid if your removing the jumper from 1.5 to 3Gb/s?

That depends, is this an existing array? If so, see the thread on changing controllers without reinstalling Windows. If you're creating one from scratch, just set up as normal.
