The graphics card doesn't need to be anything special. For the CPU, newer Intel processors have the SSE4 instructions if your software can benefit from it. Some of those programs can also benefit from a quad, so look into a Q9450 or Q9550.
For huge files, if this is a case where time is money, you'd be one of the few people for whom a (backed up!) RAID-0 might make sense.
