The server was infected with a Trojan. While loading software to clean ou the problem, the server rebooted. Tried to reinstall/repair the operating system but it can't find an installed drive. Any ideas?

If the drives are attached to a RAID controller they may not be detectable without a RAID driver for Windows.

Windows only has a few RAID controller drivers incorporated in the install disks. These controllers are automatically detected during install.

For other RAID controller drivers you must press F6 near the beginning of the install/repair and provide the driver on a diskette.
