I have GA-X58A-UD3R mobo which has 3 SATA controllers.

If I want to make 2 RAID-0 disks, should I make them under different SATA controller to maximize the performance or it does not matter?

Your motherboard does not have 3 sata controllers. All sata ports are controlled by the southbridge. Some boards have a separate controller but i dont believe yours does.

Anyway, the short answer is no. It will not matter what port you plugg it into.

I am not sure what it should be called. On the manual, ICH SATA controller (intel ICH10R chipset) controls SATA0~SATA5; GSATA 6_7/IDE Controller (Marvell 9128 chipset) controls SATA6~SATA7; GSATA 8_9/IDE Controller (GIGABYTE SATA2 chipset) controls SATA8~SATA9.
