How does the new CPU coolers that blow air parallel to the motherboard affect its temperature and running-stability as compared to older coolers that blow air INTO the board, making the air flow through the board's heatsinks?

kumaiti I have been using this one for 2 1/2 http://www.coolermaster.com/upload [...] 857287.jpg it's done a great job it is a coolmaster hyper tx 2 ,compared to the heatsink that blow air on your cpu & mobo,I have mine to were the air is blowing out the back 120 fan that is and exhaust.it is also copper on the bottom and the heatpipes are copper.the way the fans are arranged does make a different in cooling the case hard drive cpu and even the gpu.hope this helps you out.
