Speedfan won't save settings

I am trying to configure Speedfan to lower my CPU fan to a less deafening level on startup but it won't seem to save my settings. I put a shortcut to Speedfan in the Startup menu so it starts with no problem, but when it starts up the fan speeds are always at 100%. I made sure the "Set fans to 100% on program exit" box is unchecked, I've tried checking and unchecking the "Automatic fan speed" box, but no matter what I do the fan speeds won't stay where I put them.
Does anyone have experience with Speedfan? Or is there something else I should be using? I can't set my fan speed in the BIOS.
