If you have a mobo with 3 x PCIe 2.0(x16/x16/x4 mode) and you want to put 2 Graphic cards in the first slot and the third slot(not in the second slot because you don’t want to have to 2 Graphic cards next to each other) in that mean the second Graphic card will run in x4 mode?

Yes. And dont worry, if you have enough airflow in your case those gpus wont overheat, they are made to work side by side.
