People usually spray or airbrush the paint onto their CPU towers. Having no modding experience myself, I can only assume that you shouldn't above a certain number of coats (5?) so that you won't affect your tower's ability to conduct heat through it's frame. Also, just make sure everything's dry and in order before you start putting in the hardware!
