I'm stuck between the Intel Core 2 Quad Q9550 Yorkfield and AMD Phenom II X4 955. From benchmarks the performance is about the same on both of them but im still not sure. I'm planning on a cpu+mobo upgrade so here's how it'll look.

Not planning on changing case so the mobo has to be micro atx. If i go amd it'll be about $35 cheaper. Can anyone with experience with any of these parts give me an honest answer?

Honestly, AMD is the better choice. $35 can go towards a nice CPU cooler, extra memory, or some bling component.

I'd go AMD. They'll both be similar performance, but the AMD would allow for future CPU upgrades (potentially), while the Intel will not.

Oh and since the Asus mobo has an ATI chipset would it conflict with my gtx 260? Or can i just disable the on board video through the bios and not even worry about it?

You can disable the onboard and ignore it from then on. It shouldn't be a problem.

To answer your titled question...

AMD = Bang for Buck.

Intel = Higher tolerance to increased performance.

In your situation I would choose AMD.
