All my parts are to be arrived tomorrow and I will starting building my rig..

I have two GTX 570 hd from EVGA here and I checked the RV02b-ew case manual and it said the best airflow that fits the case is to let the airflow going through the graphics cards out to the case..

but it seems that hd versions have airflow that go within the cases,right???

I wonder how that will cause problems?how much will it affect?

I will step up them to two reference 570 if needed..
 
Graphics cards with external exhaust would be my preference, but as long as the cards have a fan they will work fine. The GPU manufacturers have taken cooling into consideration while designing the cards.

The general rule for case air flow is:
Front, Side, Bottom ---> Intake
Rear, Top ---> Exhaust

And try to balance Intake and Exhaust CFMs. (Within 15% either way is ok)
