At my geforce fx 5500 video card I have attached a cooler that powers from the motherboard with a 3 pin cable, the problem is that the cooler stops when windows xp is booting and it does not start again .
The odd thing is that the motherboard has enough power to sustain that cooler but somehow it cuts of its power.

You sure you have the fan power cable connected to the correct pin connection?

Check your fan voltages in your BIOS. You may have that one set to '0.' Has the fan ever worked correctly when plugged into this connector?

FX5500's can run with a small passive cooler aslong as it stays below ~80ºc it will be fine nothing to worry about, its a basic old card so dont worry about it too much.

Depending on what you do on your PC, even a $30 replacement for your video card would be a major upgrade.
