I bought a heatsink that is a few mm too high. If I take a hacksaw to the copper pipe ends sticking out at the top, would that be a bad thing? I'm interested in whether or not having open ends would change the cooling properties. I'm assuming I'll be careful enough to not introduce copper shavings to my mb post hack.

Heat pipes only function properly if they are not ruptured. If you cut them at all you will lose the fluid and pressure contained within and ruin the heat sink entirely.
 
It would be like making some extra space in the engine compartment of your car by cutting out a section of coolant hose...

Great. Thanks for the replies. I didn't realize there was anything in them. Haven't done much research on the topic. This is an Omaura TF11 case. I can't do much with it as far as modifying the lid. Wouldn't want to, really. I'll just return it and grab something else. It's tough to find anything highly rated under 134mm high that isn't too large in another dimension.
